SEO and proxy server

I have a client that is a satellite of a larger organization which has about twenty satellites. Although my client's website is independent of the larger organization's website, the larger organization made a decision that all the satellites must have web addresses based on the larger organization's domain name. To achieve this, they set up a proxy server and I had to set the base href to reference it.
Our concern now is that my client will lose SEO rankings because instead of being able to use their own domain, they are now just a subfolder of the Larger organization. In case that isn't clear, the domain used to be: myclient.org, but now they are larger_organization.org/myclient.
We are trying to understand the damage this will cause as far as SEO and what we might be able to do about it. Any thoughts appreciated.
