The server (read, mysql) locks when we take a dump too. It's usually only for 2 mins or so though, once a night.

actually (but not surprisingly) this brings me to a question.

If i configure my dedicated server to do server backups, my web sites will go down while it's backing up?

[FreeBSD 5.3, using cPanel for the backup]

the server technically doesn't go down.. it just lags real bad because of CPU usage.
