I do like the new addition by the way. It clearly marks links and it looks well. I was worried it was appending the image to every function in the PHP syntax but if that's not the case...
Correct, the function links are handled by Geshi. Only automatically parsed links such as http://php.net and bbcode parsed links through [url] will be processed to have the new tab/window arrow added. Beyond the padding to the right side of the link, they do not affect the line height and are not included in a selection, so I don't see the problem with them. The smilies, sure, and we're discussing options as far as they go.
